This has happened with local schools in other sports. I think one of the Mtn Ridge soccer teams was in a different class than the other sports for a few years.
IIRC, Maryland tries to split the number of schools in each class evenly in each sport.
Because some schools dont have football teams or dont have the students to support multiple sports in one season (some small schools downstate play field hockey and might not have girls soccer or volleyball for instance, while there is no field hockey at all up here) I think some teams along the class threshold can get bumped up or down to even out the classes.
I know West Virginia does it a little differently. For instance, they just combined class A and AA for the wrestling state tournament.
